We have both a unclassified repository and a classified repository. The delta of our repositories is about 10,000 SLOCS. If we know the files which are different, can Ada-C/C++ Changer tool convert just those files without requiring a license that would re-count the other 100k lines that are the same?

You would only need to convert the package bodies in the shared code once. The package specs would be needed for both translations.
